2015 G2 250 HO

I noticed two bubbles that look like rust developing under the paint. If I scratched it, I assume it would take off. Is this the corrosion protection, that Evinrude warranties against?

The corrosion warranty covers a part or parts that become unusable because of corrosion.

 

Your paint bubbles are probably just an application issue. See your dealer as he would have to inspect the paint blemishes and possibly send pictures to the factory for approval.
