While about 30 mins into my trip up the river I hear a short beep and notice the no oil and water temp lights illuminate for a sec. I immediately turned off the engine and checked under the cowl. On my return down the river I notice a short beep followed by the no oil , water temp and check engine light illuminate for a sec. Shortly after that I ran out of gas. These warning lights wouldnt have anything to do with low fuel , right?

With the three lights coming on (LOW OIL stays unlit) it may mean that there is an anomaly inside the EMM, probably an intermittent problem often related to the temperature of an electronic component after running for a while. Your dealer might want to download an engine history report to see if there are any stored service codes or abnormal indications.
It is an electrical situation, not fuel related, but is some circumstances the EMM problem could make the engine stop and mimic an out of gas situation.

The factory recommends that a properly trained technician service your Johnson or Evinrude outboard motor.
