Check engine with cover on

I have a very weird issue goin on. My 2007 etec 250hp keeps kicking the check engine light and alarm when the cover is on. When the cover is taken off the engine lights goes off. When plugged into the diagnostic it does not bring up any code. If you go to put the cover on the light and alarm trip again. This has happened repeatedly and i cannot seem to chase it down. Was hoping someone has had a similar issue. Not sure if maybe an airflow or bad sensor. Engine runs great with no other codes coming up.

If nothing shows up in a visual inspection of the powerhead, wiring , and cover, you may need a tech to ride along with a laptop to monitor the engine data as the problem develops.
